Leave the hole open. That is used to insert the pipes in the box. Just leave them and then bury it.

When we install valve boxes with holes in them ( I think suck as NDS or Ametek) we leave the holes open to get airflow thru the box so moisture can get out. I know that NDS has a threaded hole on one of the holes so you can bolt it down and lock it so no one would go and mess around with your wire and valves.

VALVE BOXES

The valve boxes I purchased have a 2x3cm rectangular hole on each end of the lid. Would it be a good idea to seal these to prevent moisture or leave them open for airflow and moisture removal.
